Since genotyping data are coded [0,1,2], this file gives for each SNP, the allele corresponding to code 0 (CODE_0), to code 1 (CODE_1) and to code 2 (CODE_2). SNPs with only two allele classes (e.g. A/A and A/G) have codes only in [0,1] and therefore display NA in the CODE_2 column.
