Pinus heldrichii var. leucodermis - Tissue and DNA extract collection (CNR-IBBR-Pinus-leucodermis)

Tissue and DNA samples from more that 500 individuals of Pinus heldreichii var. leucodermis from the italian range of the species (Basilicata and Calabria, Southern Italy). Needles have been collected from georeferenced, individual trees in the forest, transported to the lab and kept at -80 °C for long-term storage. DNA has been extracted from each tissue sample for purpose of population genetic studies and evolutionary history reconstruction, and it is currently maintained at -20 *C for future research.

Genomic signatures of climate-driven (mal)adaptation in an iconic conifer, the English yew (Taxus baccata L.)

This dataset consists of a Variant Call Format (VCF) file containing genomic data from Taxus baccata (European yew). The dataset includes 11,374 single nucleotide polymorphisms (SNPs) identified across 490 individual trees sampled from across the European range of the species. This dataset was used to carry out a study investigating patterns of local adaptation and to assessing the risk of climate maladaptation using genomic offset approaches.

VCF_information_Taxus.tab

POPFILE associated to the taxus_11803SNPs_490INDs_Adapcon_Gentree.recode.vcf file. This file contains information on individual Taxus baccata (European yew) trees included in the Variant Call Format (VCF) file, which holds genomic data sampled across the species European range. Taxus_11803SNPs_490INDs.vcf

Format file: Variant Call Format SNPs encoding: 2-digits, Number of populations: 29, Number of individuals: 490. DNA was extracted using the NucleoSpin Plant II kit (Macherey Nagel), following the manufacturer’s instructions. All samples were genotyped for SNPs using Single Enrichment Primer Technology (SPET). SNP prefiltering followed GATK Best Practices (v3). Only SNPs with high-quality scoring and consistent calls across datasets were selected and filtered for quality and allele balance, yielding a total of 11,367 SNPs.

Contemporary natural selection and potential for evolutionary change in maritime pine (P. pinaster Aiton), a keystone forest tree

The dataset "Pinaster_genotypes_Lacanau&Tocchi_10652SNPs.xlsx" contains individual genetic information and was produced by a consortium of European research Intitutes. For the data collection, needles were sampled from a total of 1,500 individuals from 2 maritime pine populations located in French (Lacanau) and Italian (Tocchi) Genetic Conservation Units (GCUs). 10,652 SNPs were genotyped from the multispecies 4TREE SNPs chip (chip produced within the framework of the B4est project). This dataset was used to carry out a quantitative genetics and evolutionary biology study (i.e., parentage/mating model analyses and heritability estimates). The dataset "WD_Lacanau-Tocchi.xlsx" contains individual adult tree relative wood density measured in situ using a SC-650 resistograph (Rinntech, Heidelberg, Germany). Median values were calculated for each tree from individual density profiles using the R package densitR (https://github.com/krajnc/densitr; Krajnc, 2020). The dataset "" contains individual adult tree fitness values (effective fecundity in the form of the number of established offspring computed using MEMM and CERVUS), standardized phenotypic traits (growth and functional traits) measured and predicted using in-situ direct assessment, drone flights and near-infrared spectroscopy for each of the adult trees in Lacanau and Tocchi populations and covariates used in this study (data paper for phenotypic data to be published soon). These datasets were used to compute selection gradient and heritability estimates.
