Description

Input data required for the some of the examples in the Github repo BlueBrain/BlueRecording and referenced in the paper "BlueRecording: A Pipeline for the efficient calculation of extracellular recordings in large-scale neural circuit models"The file ratHead_shift.smash is a finite element model of the rat head used in this paper. It is a Sim4Life project file. In order to run the example compare-to-reference-solutions (referenced in Figure 2 of the paper), first clone the github repository, then download the files Infinite_VeryFar_HighRes.h5 and Infinite_Close_HighRes_SmallSphere.h5 into the folders examples/compare-to-reference-solutions/distant-electrodes/electrodeFile and examples/compare-to-reference-solutions/close-electrodes/electrodeFile, respectively. Then follow the instructions in the Github repo. These files are finite element results containing a lead field for electrodes in an effectively infinite, homogeneous medium.In order to run the examples circuitTest and makeCsvFiles:Download the file networks.zip and unzip it into the folder examples/circuitTest/data/simulation/configuration/networks. This folder contains SONATA network configuration files for a small test circuit. The small circuit is a subset of the Blue Brain Project's model of the rat somatosensory cortex (SSCx).Download the file atlas.zip and unzip it into the folder examples/data/atlas. This folder contains atlas data for the SSCx model.In order to run the example SSCx (Figures 3-5 of the paper), download the files EEG.h5, ECoG.h5 and LFP.h5, and save them to the folder examples/SSCx/electrodeFile. You must also download the atlas information as described in the previous paragraph. Download the somatosensory cortex model and save it to the folder examples/SSCx/data/simulation/configuration according to the instructions provided in the download link. Be sure to use the .asc morphologies. The same data is used to run the example whiskerFlick (Figure 6 of the paper).
